This will involve removing a portion of the surrounding concrete removing the floor flange which may have to be cut out and then the capping the pipe.

Remove the gasket and its remnants. Turn off the feed valve drain the water from the tank unhook the feed line and remove the anchoring bolts with a wrench. Unscrew sink lift away. If the top of the plug still sticks out above the floor you can get an internal pvc pipe cutter which is like a rotary dremel circular saw blade on a drill shaft.

Push the pipe cap onto the pipe until its edge reaches the depth mark. You could also probably chip it out with a knife sharp chisel. Slice off a bit of the top of the pipe embedded in the floor. Pull the toilet up and out of the way.

Capping them requires the use of a pvc cleaner and a pvc glue to hold the new cap securely. Sink 50mm 2 inch cap.
